I have uploaded many files via FTP but they are being duplicated and given a file name ending in ~0 such as test~0.jpg instead of replacing the original file test.jpg or even skipping the upload completely.

When I go to delete the duplicates they say file name prohibited and provide a 553 error message.

Then searched google and found that file permissions are set to 664 meaning that I cant delete the file only view it.

So please go through my site http://www.autographsmad.ulmb.com and delete all the files with ~0.jpg endings please. That way when I batch add all new files to Coppermine then I wont have to keep deleting each one of 78+ files manually because they are duplicates.

Its your ftp software that is doing this not our server.
A file permission of 664 is correct and will not stop you from deleting the file.
Make sure you are logged in with your main password and not a subaccount.

I have 7 websites at ulmb all hosted through the same email address.

Your ftp software is doing this.
Complain to fireftp, its nothing to do with us.

Or could it have something to do with Google's Picasa2 software changing the file everso slightly?

It could be, we have no idea.
We only see the files you upload, we have no idea whats going on at your pc.

Again, that is not a problem with our FTP server, that would be a different company you need to contact.

Look in the configuration of your ftp software and make sure its set to overwrite existing files.
It looks like your ftp software is trying to create a unique filename instead of overwriting the existing file.

Try use SmartFTP.
